Signs your QuickBooks file needs cleanup
- The reconciliation report shows a reconciliation discrepancy or an adjustment line
- Undeposited Funds has a balance that grows every month
- Opening Balance Equity is not zero
- Ask My Accountant or Uncategorized Expense holds thousands of dollars
- The same deposit appears twice, once from the feed and once entered by hand
- Bank rules auto-add transactions you never reviewed
- Accounts receivable shows invoices customers paid long ago
Where the problems come from
Most QuickBooks messes grow from a few habits. Someone records a customer payment against an invoice, then the bank feed brings in the deposit and someone adds it again as income. Now sales are doubled and Undeposited Funds holds the first entry forever.
Another common one: a reconciliation will not balance, so someone clicks through and lets QuickBooks post an adjustment. That hides the error and pushes it into the next month. After a year of this, the cash balance and the bank no longer agree, and nobody remembers why.
The cleanup, in order
- Save and list Reports are exported to record the starting state. Each problem is listed with the months it affects.
- Set the anchor date The bookkeeper agrees with you on a trusted balance, often the last year end your CPA used.
- Undo bad reconciliations Forced reconciliations and adjustment lines are reversed so the real differences show.
- Clear holding accounts Undeposited Funds, Opening Balance Equity and Uncategorized accounts are emptied into the right places.
- Fix rules and duplicates Duplicate lines are removed, and bank rules are rewritten or deleted so the errors stop.
- Reconcile and lock Every account ties to its statements month by month. A closing date protects the cleaned periods.
San Diego files we see often
A Pacific Beach vacation rental host with Airbnb and VRBO payouts entered at net, plus cleaning fees paid from a personal card. A Vista HVAC company whose field app pushes invoices into QuickBooks while a staff member also enters payments by hand. A Kearny Mesa defense supplier with three bank accounts, two lines of credit and a forced reconciliation on each.
None of these need a new file. They need the holding accounts cleared, the integrations set up to post once, and the reconciliations redone honestly.
Cleanup or start over
| Clean up the file when | Consider a new file when |
|---|---|
| You rely on invoice, bill or payroll history inside QuickBooks | The history is mostly unusable and nobody needs the detail |
| The problems start at a known date | Errors go back to day one with no trusted balance |
| Integrations like payroll or a field app are connected | The file was never connected to anything useful |
A new file still needs correct opening balances, which takes its own review.
After the cleanup
You get the cleaned file, a list of the rules now in place and a change log your CPA can read. To keep it clean, move to QuickBooks bookkeeping each month. If the trouble is wider than the software, such as missing statements or mixed personal spending, see bookkeeping cleanup.

Questions
Will you delete transactions?
Only true duplicates and entries that are wrong. Real history is corrected, and every change goes in the change log.
What access do you need?
An accountant user invite in QuickBooks Online and the bank and card statements for the cleanup period.
Do you clean up QuickBooks Desktop files?
Yes. Some owners also use the cleanup as the moment to move the file to QuickBooks Online.
Will my past tax returns change?
The books may change. Your CPA reviews the change log and decides whether any earlier return needs attention.
Can I keep using QuickBooks during the cleanup?
Yes, for new invoices and bills. The bookkeeper will tell you which older periods to leave alone while the work runs.
